2.0L sohc to 2.0L dohc conversion questions

im writing this post for a friend who is in a dilema and needs help. he has a 95 neon sohc 5speed (short computer, one piece washer fluid bottle, no intake snorkle over the valve cover) and has just blew the motor and bought a 98 dohc 5speed. we know that we have to change the chassis harness, change some of the vacuum hoses around, problem is, were not sure exactly what needs to be done in that respect. we have the motor, tranny, ecu, radiator hoses and both wiring harnesses (engine bay and motor). i tried this exact swap on my neon and my turn signal operation on the driver's side has been messed up and he doesnt want the same problem and we need the proper procedure for swapping a dohc into a sohc car. we know that the 95 has an oil seperator on the front of the block and that the 95 washer bottle wont fit with the 98 ecu, also the section where the ecu sits is too narrow (hieght wise) for the 98 ecu bracket. there are alot of guesses that i made on my car that we dont want to repeat and mess up with because he needs his car for work. weve noticed that the ecu wiring harness clip is different (95 is one clip that bolts on, 98 is 2 seperate clips) and the chassis harness clip is different (same situation as the ecu wiring). ive done this swap on my car and have had nothing but problems because i was just guessing and my friend wants a proper procedure so that he doesnt have the same problems that ive had. any help would be greatly appreciated by both of us.
