1997 T-Bird battery light

A friend of mine has a 1997 ford thunderbird, and let a friend drive his car. Well his friend could not start the car so she had it jumped about 5 times. So right now I am trying to pick up the peices and get his car running again. I have changed out the battery as it was toast, had the alternator checked out twice (it is good). But when I put it all back together and start it up I get a battery light. I can remove the alternator electrical connector and the light goies out but it does not fix the problem. I think it is a fuse but I am not real sure where it is located. I checked the main fuse box next to the battery they all seem okay, I have not checked them with a meter yet. Is their a fuse from the battery to the alternator? Any help would be appreatated thanks

There is a fusible link that is connected from the megafuse (on the side of the power distribution box) to the A terminal of the alternator/regulator. The color is Y/W.
