Get it, it will work fine. There is really no difference in those two years that I know of.

there is ZERO difference between the drivelines (and computers) of 88-89 integras.
there is also ZERO difference between the ECU's of the various trim levels (so you can use an 88 or 89 RS ECU as well) just be sure that the ECU is for the same type of transmission and that you do not use an 86-87 ECU for an EF ZC swap (for a 3rd gen civic/1st gen CRX be sure to use an 86-87 integra ECU, as the older ZCs are vacuum advance)

get an EF (88-91) civic ZC, you could get an older ZC but it wont work with the 88 ECU. (unless its a black top g1 integra ZC) the older ZC will also not fit the mounts for the EF civic (so that means the black top g1 integra ZC wont be wise... its less common than the EF civic ZC anyway)
get any 88-91 civic Si tranny, or if you are really adventurous, use the ZC tranny, ZC gear clusters, but use the civic Si final drive (the ZC has a taller final drive for less acceleration, but the gear ratios are closer spaced) using the ZC tranny will also give you equal length halfshafts
