Port Postioning?
Does it make a difference where your port is located in an enclosure? I mean will you get the same results if your port is on the top or bottom of the front of the box, rather than be on the side? Any upsides or downsides?

yes it does. you don't want port waves and sub waves out of phase. If you got a hatchback or SUV you can do subs up ports back.

SO the subs facing up, and the port facing the back of the car, or toward the rear seats?

Generally having the ports and the subs on the same plane is the best idea. In certain cars you can get better results by having them 90 degrees off, but in putting them on the same plane is the safest bet.

So in your opinion, if the sub and port were on the same plane, would it matter if the port was above, below, or to the side of the sub?
