1989 Supercoupe runs rough.

Hi. My problem is as follows. I had an injector start leaking on my car. I changed it out, and put it all back together, but noticed the Supercharger had no oil in it, and a fair amount of play in the pulley... After adding the (wrong) type of oil, (A full-synthetic, supercharger oil, but not the RIGHT type), it soon started running very rough whenever it had any boost. I replaced the Supercharger with a (used) one, and it continues to run rough, though it isn't just when boost is given... It'll stutter whenever I accelerate, intermittently... The intercooler tubes were NOT sealed with the proper tape, as Ford didn't give me enough of it in the $70.00 gasket kit I bought.

Ideas?
