I'm unsure why they are showing edited number plates on the covers, as inside the plates are correct.....

On PH.com there is a Tweet shared from Dickie Meaden's account where in answer to a similar question he states they had gotten word the owner wanted the plates edited, then got word that wasn't correct. At that point it was too late to save the covers.

Kind of a shame as those plates are just so perfect.

Hello friends, I have a question with relation to the Mclaren F1 contained in this article chassis number # 046 . There are pictures of an F1 with the same plates "F1 Joy " silver . It's the same car?

Yes, the same chassis. When the owner took delivery of his P1 in late 2013 he dropped the F1 off with McLaren Special Operations to have the color resprayed from Silver back to its original Genesis Blue, a match for the color chosen on his new P1.
