v6 into 4cyl/5speed car

Can anyone tell me which harness to use when putting a 85 2.8 into a 4cyl/5speed car. I 've got the motor in, the clutch works, or seems to, my problems is figuring out which wires to use, the motor came out of an automatic car, so I'm a little lost as to which harness to use, i've got the v6 ecm in the car, and most of the wiring, but I'm lost on the plug that goes into the tranny, the 5speed has a 2hole plug, the auto had a 5 or 6 slot plug??????Any help would be appreciated, I love the car, I've had it for 11 years now and want to drive it again.
