Unhappy Tranny shifting odd, and one other ?

Hey whats up? I have a 2000 Oldsmobile Alero coupe with the 2.4. I have modded it up with Injen Civic Short Ram Intake, Custom 2.5" Exhaust with HKS muffler, Sprint Lowering Springs, and 18's. I have been experiencing something recently that when I accelerate, and than brake (causing deceleration) it feels as if something is letting loose, and then making a clunking noise. It happens everytime I drive the car, and Only when I'm braking or decelerating.

Ever since I put my intake on the car now seems to shift a lot more differently as well. It takes quite a while to shift into another gear when im only using average throttle. It also when it shifts seems to clunk, and it sounds as if something is grabbing, and then it jolts my car quite a bit, and it feels quite strong. Also when accerlating at full throttle no clunks, or slow shifting is done except that it goes to almost 5-6000 RPM's. And another thing is that when i am accerlating it seems to slow down towards 3-4000 rpm's....stay there and then catch really hard and start to accelerate.

And last but not least....ever since i put my springs in which lowered it 1.75" everything was going fine. Up until a week or so after then i started hearing a creaking noise coming from the driver's side strut/shock assembly. It doesnt knock or anything, it just makes an annoying creaking noise. Firestone told me it could be bushings rubbing up against each other due to the springs. Does this sound right? Every other car i have been in that is lowered doesnt make this same noise. They told me to wait a few weeks. Well its been about a month now, and I want answers. Any help is greatly appreciated...thanks ADAM
