Suggestion: don't put it on the roof. Glue it to the rear window, something like
this only with a different antenna. Benefits: looks better and no needless hole in the roof
As for running the cable, I personally would run it from the rear. I.e. from more or less it's position on the original antenna on the rear fender. I would expect there to be room in the pillar of the rear window, and after that just run it to the centre or the top side of the window and you're done.
