I am just assuming its something they forgot to connect or something as the fans worked fine before I took it in for the head gasket.

your test only checks the wiring & fan itself. the fan is'nt getting 12v until you jumped the relay.could be that its just a bad relay,try a known good relay or test the old 1.what happens when you turn the ac on, do both fans come on?
as far as the vacuum leak,smoke test is a good way to locate if its a small leak.spraying the v/lines while running will also help to find.can you hear the leak,or is it causing idle problems.
i agree i would'nt want to take it back to a shop that took 8mths to get it done
