The BCM do more than just light and power switch. it also receive the passlock signal and is the integral part of the passlock. The 3 wires for the passlock (you reconnected it to the new lock cylinder right?) go straight to the BCM, which validate the key. if the key match it send a password to the PCM to enable the fuel injectors.
You say that the BCM is fine, then you say that it won't let you do a relearn. Something is wrong between the user (wrong relearn procedure), the new lock cylinder, the wiring, the connectors at both end and the BCM.
How do you do the relearn?
