Check the EGR valve and DPFE sensor. I had the same problem with my 4.6L and is common on the 4.6Ls. Remove the DPFE sensor, smack it in your hand a few times to get the water out, and reinstall, ensuring the hoses are tight and the electrical sensor plugged back in. It should be mounted on the back of the passenger side cylinder head.
