Sounds like primer wasn't thick enough. Thinner primer is desirable, so that it won't make the details dull, but after doing some major body work, this rule may not apply. What you can do is to spray a few coats of primer, then sand the entire body with fine grit sand paper, such as 2000 grit. Clean the body, and add another few light coats of primer. The 2nd coat of primer should fill the scratches on the first primer, and that will probably make the surface uniform. If not, try polishing the primer, before adding another layer.
This also applies to polyester putty and typical modeling putty.
