You could try, but honestly I doubt they'll do much if anything. The transgo kit and the knock sensors are the only things that have "gone bad", everything else could have been known with a pre-purchase inspection. The tires, tie rod ends, brakes and brake lines were problems that were there when you bought the truck (unless they wore REALLY fast). The alignment (at least one of them) isn't something that was their fault. The PCM sounds like a bad diagnosis from whoever did it.
