First off look for a short. Most likely you will see a wire with burned or melted insulation. Take a close look at the O2 sensor wires. Check your alternator wiring harness - especially the ground. I suspect if it's not a short, it's a loose harness connection.
I cannot imagine the header causing the alternator to fail because of the additional heat. That would be a first that I've heard of on an SR20DE.
