Unfortunately you need to have the transmission pulled and rebuilt. Nothing you can do at this point will repair the issue. It sounds like the water in the trans has caused damage to the clutches and bands and unfortunately they will need to be replaced. But don't take my word for it, take the car to a transmission shop and have them look at for you. Most will hook it up to their computer and should be able to tell you what the problem is within a few minutes. If it needs a complete rebuild it will probably cost in the $2400 range.
