Try cleaning the egr valve. Spray along the intake manifold with carb cleaner if this smooths out the engine you have a leaking intake manifold. A stuck egr will shut down an engine. I think your problem is more basic rather than a computer.
Check for good grounds and power to the system. A dirty air flow meter will cause major problems. Check gas and air filters as they will shut you down.
