You have to program both at once. So before you exit your programming (right after you've press the button on your first one and the locks have cycled) press the button for the second one. The locks will cycle. Then exit. You should now have both programmed.

What's happening is that when you program a new remote in it deletes the old codes out, so basicaly you have to do both at once.
