May have been something either shorted or grounded the two fuses when you pulled/put in the other battery. Did you have your system hooked up to the battery in any way? If so make sure it didn't ground out during the switch. Other than that I think you have to just do a wiring check. As for short cuts... I've never really been a fan of taking short cuts with electrical... to many things that could possibly go wrong if you mess the short cut up.
