The throttle body screen helps smooth and direct airflow, especially to the MAF sensor. You can operate without one but some have complained of getting a MAF sensor error code and SES light or an abnormal idle.

A lot of us do not have the PCM in the airbox as a result of running a CAI/FWI so I really don't believe it was put in the airbox for that specific reason.
