'96 F-150 Vent Window

Have problem with the small vent windows on '96 F-150 XLT, Super Cab. Brother with big hands broke into vehicle by pushing the triangular shaped vent window open far enough to get a coat hanger into the gap and pull on the door latch handle inside. The vent window now leaks very badly. Had a glass man replace the window pane assembly that contains the upper and lower hinge points, but left window frame assembly installed. Mechanism has a plastic latch inside that actually provides the closing stop limit. Window does not make contact with rubber seal all the way around, leaks with wind noise and significant water leakage under car wash conditions. Can anybody offer any advice or have previous experience fixing this kind of problem? The window glass was not broken and the "4" shaped frame did not appear to be bent, rubber seals in tact and not torn. How do you make this thing line up and seal?
