I have the same year with the same engine. I just got finished dropping a new engine in mine and I had the exact same problem getting it to start the first time with the new engine. It turned out to be the timing and it took us a couple days to get it right. A Jeep mechanic friend of mine told me to set the timing by pulling out number one spark plug and sticking a screwdriver in there to see when the piston is at top dead center while slowly turning the crankshaft with a ratchet. You then position your distributor so that the rotor is pointing at sparkplug wire number one. If it's still not quite right you can fine tune it by turning the distributor, but this involves first grinding off two prongs on the distributor so it can be turned. My mechanic friend said that this is routinely done in jeep dealership shops because the prongs on the 95 wrangler distributor make it impossible to turn slightly for fine tuning. If you have a Haynes manual check out Chapter 2A Section 3 for more specific instructions on getting your timing set up.
I know this all sounds like alot, and believe me it was all trial and error, so you may want to just take it to a good jeep shop and tell them to get your timing perfect and I bet it will run great.
