I have a 94 that does the same thing - it leaks from the back window through the hole where the wire for the rear defroster comes through the top - it lays in the well behind the rear seat and leaks through the seams into the trunk. I have managed to keep the water in the trunk to a minimum by doing the following:
1) Lay a towel in the well behind the back seat - this will absorb all but the heaviest rainstorms then just throw the towel it in the washing machine
2) Armour All the top - this seems to make the water roll off the top fast enough to mimimize the water leaking - sounds stupid but it works
3) Pull the little plug in the trunk for the antenna - this way if you do get water in there it will drain out - otherwise your capet and pads will get too wet to ever really dry out.

This seems to be a common problem with these cars.
