If you are laying your glass on the outside of the forms getting them absolutely smooth is not necssary. It would be good if they are close but you will be doing a lot of sanding to finish off your hand laid skirts anyway so it really comes down to how much finish work you want to do to the glass parts.
I will recommend NOT molding the glass pieces to the car. Fiberglass and metal do not bond well over time and you will see cracks and separations were the seam is molded in. Fit the parts very carefully and make a nice clean joint. I would much rather see a joint in the long run then stress and separation cracks in a finished car.
