My car did the same thing to be after I changed the clutch. It looks like the idle thing happens every time you yank the battery and the ECU has to re-tune the fuel mapping so the RPM's don't drop like a rock every time you release the clutch. Mine went away after a couple days of driving (and the engine dying too many times) but if you are impatient, run around in a parking lot and rev the engine, release, drive around, release clutch and do that about a dozen times and see if the car figures out how how to slow down the engine without stalling the car.
Out of curiousity are you using a aftermarket flywheel?
