The deck i'm running is a pioneer 50w x 4 mosfet with the stock front speakers and two 220w max 40w nominal pioneer 3way 6x9s in the rear. Now that everything is hooked up right it sounds pretty good, i but do know that when i fade my sound all the way back to the 6x9s the sound quality goes way down. Would it be worth the effort to bypass this inline amp? I know the walmart displays for the same stereo and speaker i have seem a lot more powerful and better sounding.

Yes bypass the factory amp and the speaker will sound like the one at the store.
