I don't do much with aftermarket radios. If it's a simple FM modulator type I didn't think there was a connection to the radio. I thought you just tuned the stock radio to a certain FM station. Usually those units came with a seperate controller that you would mount inside the car & wouldn't need the stock radio as the controller. Did it have a wire that just goes in line to the antenna? You can pop the radio out and as long as you don't unplug the electrical wiring it will keep it's code. Pulling the antenna wire won't cause any problems. Otherwise you better have the SAFE code, hopefully you got it with the car's owner's manual.
