Running a vehicle without the coolant (without rust inhibitor) is not a good choice. Besides other things water isn't as efficient as the coolant. A major cause of radiator failure is the use of city tap water that includes the mineral deposits that in time stick to the insides of your radiator core. (use distilled water) It sounds like you have eliminated that the thermostat is the problem but you may have overheated your engine in the past causing damage to the head gasket.
