timing bypass wire

when this wire is unhooked and the base timing is set, should the motor run smooth? when I set mine and got it to the correct timing my motor smoothed out then started running pretty rough again, and I plugged it back in and it smoothed out but still had a miss at idle. my brother has a 93 blazer and his stays running pretty smooth with it unhooked. Would a vacum hose cause this? I have one that runs behind my intake that looks pretty bad and I have lost alot of power after i drive it for a bit, seems to have no power when taking off but is ok when up to speed. and while coasting i notice a small popping in my exhaust. And it has chugged a few times on me but never died, but when I start it first thing when its cold it has no miss until it runs for approx. 5 minutes, has good power and everything, and when it loses power I can shut it off and it will fire right back up. If I put my foot lightly on the gas pedal the miss will go away while idling, but still dont have the power while accelerating. It doesnt seem to have a miss while accerlating either.

Im not sure if this means anything or not, but I started it and pulled a vacum line off the cruise srevo and it didnt really make a diffence, and then I unplugged the IAC valave and it didnt change nothing, it will rev up ok but has a small miss when first started then it progresses
