I have a 2000 lincoln ls v6 that I trying to put a remote start on. Have everything hooked up correctly. All the locks lock and unlock. Alarm works because of the factory alarm when you lock the doors it sets the factory alarm and the aftermarket alarm. Problem is can't get the remote start to work. Hit the starter button and the l.e.d. On the dash blinks rapidly. Does nothing won't turn over or anything. But if I put the key in the ignition and turn the key to the on position the remote start works. I'm guessing it has something to do with the security system on it. Does anyone know how to bypass that or do I have to buy a immobilizer bypass to get it to work.

You either need to buy a bypass kit for the PATS system or you need to install a hidden spare, programmed key with an antenna loop and relay to bypass the system. The bypass kits tend to be more reliable but when I was looking into installing a remote start on my wife's 2002 LS I was not able to find a bypass that clearly stated that it would work on that car. That was a few years ago though.
It looks like there are options now, such as from this source. (http://www.bypasskit.com/wizard.aspx?vehiclemake=Lincoln&modelid=LS&yearid=2002)

Yep he's right. If just have the key in the ignition I bet it'll start as long as you have everything else correct. I like to use the keyoveride SL2 or Keyoverride ALL from Fortin.

I found a lincoln ls bypass made just for remote starts going to pick it up to see if that will do the trick. You're right when I put the key in and hit the start button on the remote it will start right up and run fine but as soon as the key is out its over it won't even think about starting up...
