Just for starters, check the wear on your timing belt.

start with the basics if the plugs leads or dis are in poor con it will only take one of these to fail under load and the miss fire will raise its ugly head if all of the above r in good order then time 2 spend money book it in 2 vw get a health check on the injectors cos at least one is not doing its job

i had the same exact problem, it was my spark plug wires, Vdubs are very sensitive to spark, one little fray in your wire could screw the whole thing up, so start with plugs, wires, and then it could be ur coil, if its not that then cam shaft might now be moving,

no it wouldnt missfire do to the wear on timing belt, and mk3's have timing chains, well least the driver editoin does, and even still all the timing would do would screw up ur throttle reaction, i can guarntee its your spark plug wires
