I just put down 2 coats of Tamiya clearcoat on my WRC Impreza, to seal the decals. There is no orange peel at all except on one part over the number decal. Should I lay down a couple more coats then start to use compound or should I wait a little longer for it to dry and then use compound?

Wait a few days. That is what some people on Af told me to do.
While you wait work on something else suchas other parts of the kit or antoher kit.
If it is heavy orange peel you can sand with a light grit than compound.
if there is no other orange peel I guess you won't have to sand just compound.

The rest of the model is completed, but is 2 coats enough to protect the decals when I use compound?

I guess, not so sure. But what I'll tell you is try not to rub through the clear that is over the decals. But rub throught the clear spots(the ones without decals) until you see a little paint and stop.
I'll give you Pman's tutorial http://www.automotiveforums.com/vbulletin/t89313.html
