How to flush cooling system?

I have a 2001 mustang gt and while i was working on it i noticed the coolant in the recovery tank looked like mud so i want to flush it. What is the total capacity? How much is held in the radiator, i would plan on just draining the old coolant in the radiator and refilling with water and flush and then draining, flushing with water and draining that out. Then refilling the radiator with straight coolant and letting it mix with the water in the block. Since there is no cap on the radiator would i just have to refill through the expansion tank and wait for the thermostat to open to refill it?

When you say mud, what, exactly do you mean? The reason I ask is that you might want to take a look at the coolant directly in the cooling system. If it is mud, too, you may have a serious problem - like oil/coolant mixing. That may mean a head gasket problem. If it's just sort of discolored, that is a different story. Capacity is usually 2+ gallons depending on whether you get the block and heater core drained.

I pull the thermostat and hook up a hose to the top hose and flush. I pull the heater hoses and flush it out also. Its best to get as clean as you can. Flush the bottle also. Just watch closely and don't overheat until all air is removed.
