Ok I have a 1992 Jeep Cherokee I bought the vehicle not knowing it had a alarm that someone installed and then removed. The alarm wiring looks like someone hacked it to hell from my stand point but for someone who works with them alot it may not. All the wires for the alarm are still in place and the box and the antenna are in the glove box but no remote. I had to change the battery in the vehicle but ever since I did the vehicle has not wanted to start right away. Could the Old alarm have tripped something with the Jeeps computer? Could the alarm in some way still be active in it???? The Jeep refuses to run and it's the only thing I can think of tat could cause it, she has no spark (changed the coil, wires plugs, cap, rotor, crank position sensor), no fuel (but if I jump the sensor the pump turns on and cranks out alot of fuel). I used to know when to start the vehicle because the Check Engine Light and the Mainanence Required Light would turn on and now they don't all this stuff has started since I changed the Battery and that's when I noticed all of the old wires under the dash thinking I poped a fuse. Any and all help would be greatly appreshiated.

Nope. I have yet to see an aftermarket alam setup to cut fuel when it is active. If I were you, I'd just start cutting out the old alarm. Trace each wire and make sure to fully cover the cut vehicle's wiring with good tape like 3m super33+ or if you can solder, cut the wire in 2 and shrink wrap it.
My guess is that either you wiggled something like a ground loose or your popped a fuse. Goto http://www.jeepsunlimited.com/forums/ and become a member there. Those guys are freaking crazy good at helping out others with Jeep issues.
