I have a 95 explorer eddie with the jbl premium sound system with the 6 cd changer and rear subwoofer. I am getting ready to install a new in-dash dvd player and was wondering if i have to do anything with the rear amplifier. The dvd player is a 50watt x4 and logic tells me i am going to have to bypass the rear amplifier because you cant amp an amp. Any input would be helpful.

Do you have the wiring diagram for your Explorer? My '93 Taurus SHO with the JBL system had two amps, one for the main cabin speakers and one for the subwoofer. I thought the JBL systems typically had two amps, the premium system just had the one. You may want to see if your Explorer is the same.
But, yes, unless you want to adapt the pre-amp outputs to feed your factory subs, you should bypass any and all factory amps. Also, you are not planning to feed the factory sub straight off the head unit, are you? Unless your DVD player has a built-in crossover for one set of the amplified outputs, or you plan to add an external crossover for the sub, you'll fry the sub after some loud music/movies and have distortion up to the point it fries.

Yes it has 2 amps. The factory subwoofer is blown and is to expensive to replace. So my main concern is just the amp for the regular speakers. Some day i might just put a couple of 10's in the back or something but at this point am just focusing on the main speakers.

Yep, a bypass cable would be a good option, or an adjustable line level converter if you want to keep the factory amp. However, the internal amp of your aftermarket head unit is probably better than the factory amp.

Just some input on your blown sub. I have an 8" sub in mine and I blew it. I replaced it with a 8" Kicker sub and it sounds way better and costs way less. I also have a DVD unit and used a line converter for the factory amp. I have the DVD unit powering the interior speakers and the factory amp is powering the sub.
The only problem I had was splicing the wires since there is little to no "slack" provided.

I got the factory amps bypassed now and everything works great. My new problem is my factory security system has now decided it wants to randomly go off for random intervals of time. According to a neighbor who informed me of this it somethings only honks for 15-30seconds or up to about 5min and has no pattern on how often it does it. I disconnected the battery when i found out and plan on dealing with it in the morning.I am completly fine with just disabling the factory security system because within the week i have plans on installing an aftermarket security system. What is the easiest way to deactivate the factory security system. I don't even carry the remote for the explorer anymore because i got sick of bumping the panic button while tinkering in the garage. (and i'm sure everyone has noticed how they never want to shut off with the remote, which usually results with having to go stick the key in the igniton.) Any suggestion would be greatly appreciated.

You can try taking out the fuse for the alarm system. That should disable it completely. Or find the alarm system computer and disconnect it.

I believe the Remote Antitheft Personality (RAP) module is responsible for both the keyless entry and the alarm, but I don't have the factory manual for your '95. If that's the case, you may lose your keyless entry if you pull the fuse or remove the module. I don't know if that's a concern for you.
You may want to start by cleaning all the door pin switches, hood switch, and liftgate switches. I think they are integrated into the latches on your '95 as well.
