About the speakers, I'm not sure about the 99s but I think I know. In the trunk looking at the rear deck there should be some bolts, unscrew those and they should come out the top. Hope that helps.

I just replaced mine in my '00 Civic coupe last weekend. Take off the covers for the child seat anchors, then unbolt them off, pop the smaller size pinch clips UNDER the rear deck from inside the trunk, then just pull the rear deck out bu pulling it straight out, once it's popped free, you gotta work the sides over the side panels (no too difficult) to completely free up the rear deck cover to access the speakers and the screws to them. Oh, and most important, first thing you should do is unplug the harness going to your 3rd brake light, otherwise it'll not allow you to pull out the rear deck as there isn't much slack to it's wires. ;)

I think the way you mentioned is how it's done for 5th gen Civics. ;) Good looking out though.
