Clutch Won't Disengage

Vehicle: 1991 Explorer, 4 WD, V-6
Background: Lost the engine, got a replacement from the boneyard. Had my Son and his friend swap them for a couple cases of beer. They pulled the old engine, removed the auto flexplate from the new engine and bolted on the flywheel and clutch from the old engine onto the new engine. (Note: Flywheel and clutch were replaced with new approx. 500 miles before engine went) Installed the new engine. Did not have any clutch problems before engine swap.
Problem: The clutch will not disengage. I can start the vehicle in neutral, it will sit there and run fine. I can put it first gear, depress the clutch, hit the key, it will lurch forward. Looking through the access hole, I can see the pressure plate move back when the clutch pedel is depressed.
Question: I am about to pull the trans to see if I can fix this. What are the possible causes I need to look for?

it's possible the throwout bearing got damaged during the install and could well have screwed that up.
