RS3000 remote programming for 98 4Runner

Hello, I have been browsing all the threads here to try and figure out my problem and I just haven't found it yet! I am trying to reprogram a remote for my alarm system. The remote worked fine for 5 years and now does not lock/unlock the doors. I figured it just needed to be reprogrammed. I am holding down the green button on the unit under the seat for roughly 3 seconds and the "security" light is coming on solid. I press the top button on my remote and the light goes out but I do not get any beeping from the piezo. I then turn off the key and try using the remote and it doesn't work. I am getting a light on the top of the remote so I know that it is sending something. I also made sure that it wasn't set to valet mode and when you press the button once you are supposed to get one beep and when you take the key out you are supposed to get three beeps. When I press the button, I am not getting a beep, but when I take the key out, I am getting three beeps. Any suggestions would be appreciated! Thank you in advance.

The programyourremote website only goes back to 1999 which I believe is different. I am basically to the point of thinking there is either an issue with the remote itself or the rs3000 unit itself. I cleared the unit of all remote codes by pressing the green button for three seconds and pressing it again for 2 seconds. Now, none of the commands from the remote work. I cannot get the unit to recognize the remote. Any suggestions? Thanks for the quick response!

I know the procedure to reprogram the remote. (It is literally a 30 second job!) The issue is, it isn't working. I can't figure out if the issue is with the remote or with the alarm unit itself. Any suggestions on troubleshooting?
