Wondering if I could directly wire my altenator

Ok so here it is, I have a 1992 jeep cherroke sport 4.0. I had the altenator tested out of the jeep and it is good (charging at 14.16 volts). so I put it in and its not charging at the battery. everything is hooked up. I followed wires into the main fuse box and checked for and damage and nothing.
So my question is what would happen if I went and wired directly onto the battery?
If that would work what all am I gonna need a inline fuse or some sort of breaker?
Anyone that can give me any kind of help it would be most appriciated.

before attempting to rewire the alternator pull off both cables and replace the ends usually corrosion develops on the ends and just past the insulation causing a charging problem and sometimes a no start. if that doesnt work you could just add a wire from the output to the battery but it has to be a 6 or 8 guage with a 60amp inline fuse just in case.
