Please Help! H.O. cam vs S.O. Cam

My friend has dropped an H.O. engine off my late 80's mustang into his 93 Ford F-150.
We had to change the plug wires around to "H.O" firing order for it to run, but it still runs like crap. now, if i've switched the wires around, and the injectors r still firing at the "S.O." standard output order, is this the reason the truck is running horribly? And what can i do about it?

Maybe pull the wire protectors off and put injectors in HO order.--or use computer from the mustang in the truck.:2cents:
