I have a 91 civic DX that I put a ZC obd1 (2nd gen.) engine in too, and I have had nothing but problems. I had to change the distributor, air temp sensor and wire a single O2 sensor into the 4 wire pig tail that came with the jumper harness. I have 2 codes: 1. code 19, which makes no sense as I have a manual tranny. 2. code 1 o2 sensor.
The engine has a miss when accelerated, and when the engine reaches running temperature the engine begins to flood out. The throttle will only go to half and choke out any higher. Eventually it will flood right out. The plugs are new and I used the same type of plugs that came with the engine. The ecu is P29-900 and I have checked the connections to the sensors and they are all in order. I have checked the sensors and they appear to read the proper values when checked. Help I am out of idea's The thing seems to be out of timing and I can't find the cause. I am looking for some expert advise in these circumstances.

Are you using an ECU for a manual or automatic? That would be the first thing to check out... on the other hand, if it's too much of a problem for you, PM me w/ a price, if you wanna sell it.

I have what I believe to be a automatic ECU, but that shouldn't make any difference to the running of the engine. It will only cause the engine light to come on for the tranny not being an automatic. No I don't want to sell I'm just looking for some advice because I've just about exhausted my reasources and ideas. I work with electronics in vehicles on a regulay basis but I'm out of things to check that I can think of.

Well, actually, I'm pretty sure it does make a diff to have an auto ECU and a manual trans, since the ECU controls fuel/spark curve... meaning that it's probably going into "limp mode" not seeing the transmission there, and sending completely the wrong signals to the engine... other than that, iirc, there is a transmission sensor that tells the ECU what gear it's in, which allows the ECU to change the fuel/air ratio based on throttle position... since it's not getting that signal, you're just screwing it all up.

Yes... an auto car requires an auto ecu and a manual requires a manual ecu.
