Are all engines the same?

I bought a replacement engine for my 2000 isuzu trooper, the engine came off a 2001 trooper, we are having a time trying to get the engine to work, the two engine have all of the same connections, all of the vacuum lines have been checked, the wiring has been checked, and the engine is still not working. As far as I know the only difference in the engines is the year, but I have been wrong before, is the year the issue, is there something I may have missed, does anyone have any suggestions.

maybe you can check the official isuzu online parts site, use keywords control module (for example) and see what comes up. for your application, year, trans, etc. click on the <?> icon and it will list all the applications for the part. maybe that will help (it looks like 2000 might have had more than one module)
