intrepid wont shift in third weird looooook

i can start my 99 intrepid and it stays on a few weeks ago i got a dead battery from the altenator not charging the sys the indicator light was on but before i could replace the alternator the light satyed off never came back on.
like i said it will start and stay on but as i start driving it wont shift what seems like out of second and at 45mph the car is at 4000 rpms i can start the car put it in third and the car drives a lil get a sort of bump in the consistantcy and it goes in which the stick at third position but still rpm at 4000 so it cant be in third and in drive same thing get a bump and rpm just keep going up no shift occurs. i have low tranny fluid but that doesnt seem to be the problem cause its not empty. (checked on and in N postion) car never had shift problem worked 100% till the alternator issue. please hekp me figure this out so i know if it needs to be sent to the mountains and pushed off a cliff. also got a 97 intrepid sport with current tranny problem but that was because i baught a used instead of rebuilt but solid car.

actually it was the speed sensors and now works better than before!! thanks for any input!
