99 Astro Power Window Replacement

I need some advice.
I am replacing my power window motors on my 99 Astro.
I have the factory manuals and I am following them the best that I can.
I removed the Window Regulator and Power Window Motor Assembly like the book says. With the window in the full up position.
I locked the regulator arms in place like instructed by installing a sheet metal screw through the gear arm and support plate. The holes provided did not line up so I made my own.
I installed the new motor no problem.
The problem is when I try to put the darn assembly back in the door.
I can't get the holes to line up.
I have the top two wheels in the track at the bottom of the window.
I have the bottom one on the door rail.
The best I can do is get one stinking hole lined up.
The others are way off.
It seems like to me that there must have been a lot of extra force on the window when it was full up.
Does this make sense to anyone.
Can I some how back the gear arm off to like a half way position for an easier installation?
