I believe the box your referring to is the box that covers the air intake filter. No vacuum lines are connected to this since vacuum lines are metered after the MAF and the intake filter is before the MAF. If you can take a picture I can tell you what it is.

So if you charge the battery it woks ok? Once it starts does it keep running for extended amounts of time or will it eventually die? You can do a few simple checks by just buying a multimeter(nowadays you can get one for like $10) Once it starts check voltage(V) accross battery terminals. Should be between 13.5v to 15v. Another check you can do is while holding the meter probes accross the batery have someone crank the car the V should drop no more than 9.6V, anything lower would indicate a battery unable to handle the starter load or a starter causing an excessive amperage draw. There are other problems that could cause this symptom but this is where i would start.

The line concern can you actually feel a vac when the vehicle is on? Box by the wheel? Pictures would definetely help but if thats not an option for you then a better description would be the next best one.
