Just roll your fenders like so:
http://www.andrews.edu/~johnsonm/howto/rollfender.html
this is very helpful.... 90civicrider has 17's and he lowered his car like 3 inches or something and he had to roll his fenders, and it came out pretty good, when he comes on, he'll prob post a pic........

What offset did u get with your new rims, and what size are the wheels?
A 45mm offset is ideal for 4th gen Civics. If the offset isn't right, your wheel may no be sitting in the wheel well in the optimal spot to avoid rubbage.
Good luck with the fender rolling..Sometimes it comes out looking like ass, so be careful. :)

rolling the fenders works great.
i have 17's and rolled front & back, no more rubbing.
b careful on rolling, take it slow. i did about 5 passes on each fender & still got a little bit of paint cracking on the very edge, but hey i still have the original paint so its a little brittle after 12 years.

I'm not lowered that much, only about 1.25 in the back, but the tires still rubbed in the corners. I did the trick with the baseball bat, and it worked great, no problems with the paint at all...

Yeah I need to do this cuz my Kuhmos are getting eaten up because of the fucked up offset from the rear disc swap.

Damn, and those khumo's are so nice too, i guess i gotta do the rear disc swap before i do my camber, so i dont gotta do it twice, or i'll do em at the same time.... no i'm getting smart
