Even tho Toyota says the GQ43VT7T remote was only used from 95-98 in the Avalons, here are the instructions for that remote:

1. Remove key from ignition
2. Locate bulb failure warning module in truck near left trunk
hinge and disconnect electrical connector.
3. Jump pins 2 & 10 of connector with short wire or paper clip
4. Door locks will cycle
5. Press any button on remote keyless entry entry transmitter
6. Door locks will cycle
7. Repeat steps 5 & 6 for another transmitter
8. Remove jumper from connector and reconnect to module
NOTE: A max of 4 transmitters can be programmed to a car
NOTE: Entering programming mode erases all previously
programmed transmitters.

If you say that then how else can you find out what is supposed to work for that year? The dealerships don't know s*&t! They are worthless.
All I can go off is what my manual says and it says use fcc #GQ43VT7T.

According to the TSB from Toyota, the GQ43VT7T remote is used only on the 95-98 Avalons with the FACTORY remote system.
The 96-97 use the BLACK RS3000 remote for the dealer/port system.
The 98-99 use the GRAY RS3000 remote for the dealer port system.
The 98-99 use HYQ1512Y for the FACTORY remote system.
The 00-04 use HYQ12BAN for the FACTORY remote system.

I pulled the side panel away and notice a green box and a black box under it. Does this have anything to do with it?

Go to http://programyourremote.com/. They tell you how to program your remote. car and year specific. They only tell you how to do it for factory installed systems

I have 4 remotes for my 99 Avalon. The programming did not erase previous ones.

That's correct 4 per car.
