I have a 2000 Civic Ex with an automatic transmission. Supposing I was to do a transmission swap to a manual transmission, would my current vtec d16y8 motor work, or would I need to swap the motor as well? I'm kinda a newbie at this stuff. What other parts would I need?

tranny and ECU would be about the only things you'd have to swap...ECU i'm not even sure on....idk, but the engines are the same reguardless...

you do need to swap the ECU for an ECU from a manual transmission engine, so yea - just trans, ECU, and brake & clutch pedals is all you need
