I have a 99 Buick Regal GSE (supercharged) with 130,000 miles on it. The problem is when I start the car after it has sat for a couple hours or more is makes some weird clicking sound that seems to go with the rpms. This sound will only last 60 seconds to 90 seconds. It seems like it is coming from my supercharger but I can't be for sure.

Welcome to AF.
Remove the supercharger drive belt and see if there is any noise just to rule out the rest of the engine and tensioners. Or with belt removed spin the SC pulley by hand.
But it sounds like your supercharger has either a bad coupler or snout bearings.
When was the last time the supercharger oil was replaced?

I haven't changed it. I've only had the car for like 6 months and it has only made the noise for the past month or less. How often is it supposed to be changed and how do I go about getting it done?

I change mine out annually. Level should be checked monthly. There is an inspection plug on the snout. Here is a tech procedure below which shows removal of the supercharger oil and coupler replacement to give you an idea of what is involved. You'll need 2 bottles of GM supercharger oil. Part # 12345982. It comes in 4 oz bottles.

I'm ordering a new coupler from zz performance and s/c oil and am going to attempt the replacement with some help. I hope this solves the problem, Thanks.
