I doubt the transponder would have anything to do with a flooding problem, if the battery has been discharged, the 2005 model would have to be reprogrammed has thats the way it was designed. The transponder controls the fuel shut off sensor. It will have to be reprogrammed with dianostic equipment no matter what to clear the error codes that has been in the computer since the flooding. This model doesn't have a VATS system. It uses a 10 cut key whereas the vats system uses the 6 cut gm key. On your key shank will be a + or a circle + near the bottom of the head. This is the Transponder Key. The GM small 6 cut key uses a small resistor inbeded into the key. These are the VATs keys. You will need to take both of your remotes to the company to have them reprogrammed to the truck. The Locksmith is a cheaper way to have this done if they have the necessary equipment, however a GM dealer would be able to repair any OTHER problems that is related to the flooding, such as dirtly sensors, water in the gas tank, filters and so on. Even the ejectors and TBI could be effected by water, including any electrical connections in the firewall/fusebox. Good luck.

Typically is the passkey 3 uses resistance in the key cylinder. The security light will be flashing if not reading correct signal

You need to get a good engine/body capable scanner on it and see where the problem is.
If there is a problem there should be a code set in the anti theft or body or engine pcm/vcm that will lead you to the problem.
Has the battery been changed or gone dead or weak?
Some of them you can reset the anti theft system.
Check owners manual for instructions.
